There is only one way to obtain a Master Ball in the game, and it only appears when you defeat the game’s seventh gym leader, Candice. After that, you’ll head to Lake Acuity to take care of the Galactic Team and then return to Veilstone City. At this location, head to the Galactic Team headquarters in the northeast corner of town, where an ex-Grunt will leave behind a Storage Key when fleeing.
With the key in hand, go to the place where you found the HM “Fly”, as that’s where you can use this key to gain access to the Galactic Team’s basement area. Follow the path to the right and enter the main building, where there will be several yellow teleporters for you to explore. Eventually, you will return to the basement; head left to find a Galactic Key.
After collecting the Galactic Key, exit through the door on the left and make your way outside, returning to the main entrance to HQ. Now, you’ll be able to open the previously locked door in the lobby area, which will take you to a few more teleporters, and eventually, to the upper floors of the building.
